http://research.usc.edu.au/vital/access/manager/Repository/usc:13848 Wed 18 Mar 2020 08:55:28 AEST ]]> Comparative genomics of koala, cattle and sheep strains of Chlamydia pecorum http://research.usc.edu.au/vital/access/manager/Repository/usc:13454 98%. Single nucleotide polymorphisms (SNPs) appear to be key factors in understanding the adaptive process. Two regions of the chromosome were found to be accumulating a large number of SNPs within the koala strains. These regions include the Chlamydia plasticity zone, which contains two cytotoxin genes (toxA and toxB), and a 77 kbp region that codes for putative type III effector proteins. In one koala strain (MC/MarsBar), the toxB gene was truncated by a premature stop codon but is full-length in IPTaLE and DBDeUG. Another five pseudogenes were also identified, two unique to the urogenital strains C. pecorum MC/MarsBar and C. pecorum DBDeUG, respectively, while three were unique to the koala C. pecorum conjunctival isolate IPTaLE. An examination of the distribution of these pseudogenes in C. pecorum strains from a variety of koala populations, alongside a number of sheep and cattle C. pecorum positive samples from Australian livestock, confirmed the presence of four predicted pseudogenes in koala C. pecorum clinical samples. Consistent with our genomics analyses, none of these pseudogenes were observed in the livestock C. pecorum samples examined. Interestingly, three SNPs resulting in pseudogenes identified in the IPTaLE isolate were not found in any other C. pecorum strain analysed, raising questions over the origin of these point mutations. Conclusions: The genomic data revealed that variation between C. pecorum strains were mainly due to the accumulation of SNPs, some of which cause gene inactivation. The identification of these genetic differences will provide the basis for further studies to understand the biology and evolution of this important animal pathogen.]]> Wed 18 Mar 2020 08:55:08 AEST ]]> HapFlow: visualizing haplotypes in sequencing data http://research.usc.edu.au/vital/access/manager/Repository/usc:18550 Wed 18 Mar 2020 08:50:42 AEST ]]> Identification, characterisation and expression analysis of natural killer receptor genes in Chlamydia pecorum infected koalas (Phascolarctos cinereus) http://research.usc.edu.au/vital/access/manager/Repository/usc:17505 Wed 18 Mar 2020 08:47:04 AEST ]]> Phylogenetic analysis of human Chlamydia pneumoniae strains reveals a distinct Australian indigenous clade that predates European exploration of the continent http://research.usc.edu.au/vital/access/manager/Repository/usc:18167 Wed 18 Mar 2020 08:46:42 AEST ]]> A transcriptome resource for the koala (Phascolarctos cinereus): insights into koala retrovirus transcription and sequence diversity http://research.usc.edu.au/vital/access/manager/Repository/usc:13686 Wed 18 Mar 2020 08:44:35 AEST ]]> Single-molecule sequencing reveals the molecular basis of multidrug-resistance in ST772 methicillin-resistant Staphylococcus aureus http://research.usc.edu.au/vital/access/manager/Repository/usc:22907 Wed 18 Mar 2020 08:31:04 AEST ]]> An attenuated strain of Bacillus anthracis (CDC 684) has a large chromosomal inversion and altered growth kinetics http://research.usc.edu.au/vital/access/manager/Repository/usc:21678 Wed 18 Mar 2020 08:30:17 AEST ]]> Haemophilus influenzae: Using comparative genomics to accurately identify a highly recombinogenic human pathogen http://research.usc.edu.au/vital/access/manager/Repository/usc:21679 Wed 18 Mar 2020 08:30:09 AEST ]]> Moderate dietary supplementation with omega-3 fatty acids does not impact plasma von Willebrand Factor profile in mildly hypertensive subjects http://research.usc.edu.au/vital/access/manager/Repository/usc:14119 8%). De novo assembly that combined the current dataset with two previously published libraries from eyestalk tissue, yielded a reference transcriptome of 333,225 transcripts with an average size of 708 base pairs (bp), with an N50 of 1272 bp. Sex-specific transcripts were detected primarily in gonads followed by hepatopancreas, brain, thoracic ganglia, and eyestalk, respectively. Candidate transcripts that were expressed exclusively either in males or females were highlighted and the 10 most abundant ones were validated via RT-PCR. Among the most highly expressed genes were Serine threonine protein kinase in testis and Vitellogenin in female hepatopancreas. These results align closely with gene annotation results. Moreover, a differential expression heatmap showed that the majority of differentially expressed transcripts were identified in gonad and eyestalk tissues. Results indicate that sex-specific gene expression patterns in Norway lobster are controlled by differences in gene regulation pattern between males and females in somatic tissues. Conclusions: The current study presents the first multi-tissue reference transcriptome for the Norway lobster that can be applied to future biological, wild restocking and fisheries studies. Sex-specific markers were mainly expressed in males implying that males may experience stronger selection than females. It is apparent that differential expression is due to sex-specific gene regulatory pathways that are present in somatic tissues and not from effects of genes located on heterogametic sex chromosomes.
